You issue is probably due to either the legal entity or the asset changing before the portfolio. Move the portfolio sort higher.

I think Gizmo is right !! ASSET_ID is changing on every record so you getting subtotal on every line. putting "BY PORTFOLIO_SUB_SEGMENT NOPRINT" as the first SORT/by field should give you what you want.
...
TABLE FILE ...
PRINT
PORTFOLIO_SUB_SEGMENT AS 'Portfolio'
MM_REF_NUMBER AS 'MM Ref#'
ASSET_ID AS 'Murex Ref#'
ASSET_TYPE AS 'Type'
COUNTERPARTY AS 'Counterparty'
NAIC_RATING AS 'NAIC Rating'
--
BY PORTFOLIO_SUB_SEGMENT NOPRINT
--
BY LEGAL_ENTITY_LONG_NAME NOPRINT
BY ASSET_ID NOPRINT

BY COUNTERPARTY NOPRINT
ON PORTFOLIO_SUB_SEGMENT NOPRINT SUBTOTAL AS 'Subtotal'
ON LEGAL_ENTITY_LONG_NAME NOPRINT SUBTOTAL AS 'Grand Total'
