I have about a hundred fex's in a folder and I need to change all of their properties so that "Prompt for Parameters" option is checked. Any quick way other than going to each one? Thanks!

The special properties you apply to each of the fexs, basically go into the domain structer html.
You can open your domain tree htm and change the values for the appropriate properties.
The attribute you should at is "MRFLAG" in this html.

Two sample list items from the domain tree for prcedures that appear in the MRE
<A HREF='app/testpro1.fex' MRFLAG='skipamper,hidden'>Test procedure 1</A>
<A HREF='app/testpro2.fex' MRFLAG='skipamper'>Test procedure 2</A>

In the above, skipamper makes the fex to "not prompt" for the paramaters. hidden makes the fex invisible to the users of MRE. So the change in domain structure file for should read as follows

Case1: To prompt for ampers but still make the fex invisible
<A HREF='app/testpro1.fex' MRFLAG='hidden'>Test procedure 1</A>

Case2: No need for MRFLAG itself
<A HREF='app/testpro2.fex' >Test procedure 2</A>

The domain structure file will have some more other kinds of entries, but it should be easy to find your way beacuse it directly maps to what you see in your MRE. A good search and replace should do the job for you.
My suggestion would be keep a backup before you attempt this!
