Should I create separate Scorecards for the following requirements?

Within an Objective, there are measure 1 and measure 2.

User A should see measure 1 only
User B should see measure 2 only

Yes, you've got it... the way to hide a measure from one user or another would be to have them use separate scorecards. The "same" objective on two cards can see two different measures.
