No. You cannot password protect a Domain. But if you are really worried about accidently modifying the backup Domain then you should be going for an alternative method.
The alternative way is, You know the elements of a Domain (HTML doc, fex, KMD, STY File etc..) Just copy those elements of the Domain and check it into clear case.

Or, when copying the domain as a backup, change the file attributes (and/or the directory) to be read only. It is not a real password protected thing, but it will signal change attempts.
