We would like to turn off some MFD's as far as visibility to the user. We have several that are for audit purposes only and should not be run by the general community. Ideas?

Michelle, perhaps you mean fexes? a fex can be made invisible or visible in mre domain builder by the admin by clicking on the proper box in the properties of that fex. MFD's are only visible to an MRE admin when setting up a Reporting Object...unless your MRE end users are specifically given permission to see the MFD as a Reporting Object, they can't see it and don't even know it exists. There are probably lots of in-between situations...but we need to know the environment you're describing, and what types of users?
