Does anyone know how to restrict users to only 1 or a few app folders?

Are you talking about Managed Reporting users?
You should make sure that each of your Domains has a specific application path. Right click a Domain and select Properties.
For example the domain HR Reporting should only have the application folder hr in its application path.
The application folder hr contains all of the master files for the HR Reporting domain.

It depends on what kind of user your talking about. Developers that you wish to have restricted application views can have profiles set up for them on the reporting server. Your administrator should be able to do this for you. In Managed reporting access to app folders is controlled by domain. The only app folder that you cannot restrict access to is "BASEAPP" so the suggestion there is to keep it free of anything that you don't want seen by everyone.
