I created a test domain in the MRE in which there is only one group and one user assigned. However, when I log on as that user and open the Shared Reports folder I see users beloging to other domains listed in there. Any reason why this may be happening? How can I be sure users across domains to not accidentally share content with each other?

If not, I would strongly recommend you to contact Information Builders' Customer Support Services and open a case for assistance. We may need to stream in to take a look at your settings in order to better understand the problem.
Is annualbills.mas in your APP PATH? Have you verified the path? Since it's evidently on UNIX, open a puTTY session and paste the path to verify it's correct.
