First of all welcome to Focal Point. You will find it very handy for getting answers to development questions.
I found a couple of entries for Sync Sort when searching the techsupport site.
Does your code have EXTSRT=ON? If not then put that at the beginning of your code. If it does you might want to try running with EXTSRT=OFF and see what results you get.

Been a long time since I've worked in Unix, but just guessing based on the information you provide, perhaps check the collating environmental variable (LC_COLLATE?) on both platforms?
Been a long time since I've worked with Syncsort too (great product). I know on zSeries we were able to switch between EBCDIC and ASCII collating with a Syncsort parm.
