If I access MRE with non secure URL (http), EXL2K works. PDF does not: Adobe Reader has a pop-up: There was an error opening this document. This file cannot be found.

Not sure this will help much but we had the same issue and I can tell you what we found before our company roll our of IE 8 came along (IE 8 fixed the problem). We found that not all users of IE6 were impacted had 2 machines side by side and one had the issue and the other did not. We began comparing security settings and noticed on the machine that did not work that java settings were split out and on the machine that did work those sections were missing. We were focusing on those when the roll of IE 8 started so did not pursue further.

CLH, thanks for the tip, but I'm not sure what you mean by "java settings were split out".
In our case, with IE6, PDF and Excel work when the WF 7.6.8 or 7.6.11 client is on Windows, it does not work when the 7.6.11 client is on Linux, therefore it may be something on the Linux client server...

Sorry our client is 7.6.11 on zlinux and that is where we see the problem also with IE 6. At our company it seems they were 2 flavors of IE6 in the one that can't open the PDF and Excel there is a section called Java VM with a subset of Java permission On the ones that can that section is missing. The other difference is in the Security section (I think) there is a Do not save encrypted pages to disk. It is checked on the machines that work.
Our web group just completed pushing out IE 8 to all machines so I can't go back and see if playing with either of those settings makes a difference. My guess would be the "save encrypted pages to disk" would be the more likely one to try.
